This song is a little more depressing than I'd describe LP's relationship... but I still think there are parts of the song that describe their relationship from Peyton's perspective (I guess in season 5?). It KIND OF reminds me of their fight in Red Bedroom Records. Since the song is all about how God let him down, and all the heart ache and struggle he experienced in his life because God disappeared. And because Lucas left her and didn't return, when he finally did return she was just broken and struggling and hurting.
The message in this song is that he's hurting and having a difficult time and God was supposed to be there protecting him but God wasn't, so he wants to know what took so long for God to realize that. That sounds exactly like something Peyton would say to Lucas.

But the part that doesn't apply to Leyton and Peyton's feelings is that the song is about how someone he loved died and he blamed God. Peyton never blamed Lucas for the death of her loved ones. And I think even though in season 5 Peyton may have felt betrayed and abandoned by Lucas... it wasn't too late when he did return to her (the way he says it was a little too late when he finally finds God).
