It was definitely not Nate in the toon like it was in the books, as we know that in the toon she had sex with Nate during Sophomore Year, but she made the quote in 1x12 to Dan;
"In Freshman jaar I dated the swim team captain, and he gave me a key to the pool so we could go and.... u know..." (clearly hinting sex)
So we know door the time she had lost her virginity during/possibly before Freshman Year.

Ya I think Serena was suppose to have lost it to Nate in the pilot but when it came down to it the toon became way different then the books. For sure Nate lost his v-card to Serena @ the Shepard wedding (Chuck zei it), Blair lost hers to Chuck jr jaar (limo ride any1), and Chuck lost his to Whoregina in 6th grade (Blair zei it). That's all I know sry.

in the boeken she loses it to nate but in the toon ,don't think so .it might have been carter baizen ,just guessing here ,i have no proof .
